It's normal to have stuff off when the laptop is turned off. For example why would the CPU be powered on when the laptop is off.

If you have a short to ground on PP3V3_S5 that's what you have to fix, not SMC.
Visually inspect the board for any damage, if nothing inject voltage in PP3V3_S5 and find the component that heats up....

There are power rails derived from PP3V3_S5 and PP5V_S4RS3, so it'd be a good idea to check them as well (voltage + resistance to ground), one could be shorted to ground.

Note that there can be a lot of different reasons why USB won't work, and it's not because someone else had a problem with this chip that your problem...
